Title: Modeling of gene regulatory interactions in Triple Negative Breast Cancer and drug synergies prediction
The aim: to build a gene regulatory network representing the main pathways involved in Triple Negative Breast Cancer (TNBC). Using a combination of Top-down and Bottom-up approaches, called Middle-out modeling, this Prior Knowledge Network (PKN) was built with overrepresented pathways highlighted in the results of omics data analyses and from pathways mentioned in the literature as key signaling pathways in TNBC. Logical equations ruling the network were generated using the Druglogics pipeline, aiming for the best dynamic behaviour fitting RNA expression data from RNAseq experiments. Four different TNBC cell lines data were used in order to generate cell-specific boolean models and run drug synergy analyses on these different models, using the Drabme package from the Druglogics pipeline.
